Okay, first of all, surf to Pacifilodge town. As you near it, you will find a place called the Sky Pillar. You will need a mach bike to get across all of the traps. Rayquaza is at the top. Good luck!
PS. When you find him, try pushing the A button really fast as you throw your poke ball, and it strengthens the chance of catching it. It won't fully become a 100% go, but it really helps. I caught mine with full health!
