I think I know what level you're talking about. While one of the Red doors are open, shoot either a flare or a weapon at the Reactor's door. That'll open up 3 doors behind it, each has 1 Smart missile in it. Go into one of the doors and wait for it to close. Open the door that just closed and attack the Reactor's door. A door to your right should open, containing a Cloaking device. Go in, and wait for the door to close. When it does, open it and shoot at the Reactor door. The door will drop, but only for a short time. The Reactor will know where you are while you shoot, so keep sliding around. KEEP ATTACKING until the door closes. Repeat the cycle until you destroy the Reactor. Make sure you find the exit beforehand, and it'll take more than a few shots with the Fusion Cannon.
