Star Trek: Legacy

The best way would be to keep all your ships from the pervouse misson and sell one to buy a scout class ship. then you use your other ship to keep blowing up the rocks and use the scout class to darg the lasers to each plant note the lasers only come out ocen you have blow up enouth rock highlighted in red targeting brakets
A1:

Warp a ship to the far left planet, warp a ship to the incoming transports, and warp a ship to the far planet in the middle. Make sure they all engage the Borg ships. Then go to the level map and set all the ships to the far right corner under impulse power. The whole point is to have the ships follow you away from the transports, especially the first wave of them. Don't actually destroy them, just reroute the auxillary power of the ships to their shields and make sure the borg follows them away from the planets.

No, you cant, 4 insteance, after you finish the final mission 4 captain archer, all the enterprise era ships r phased out and replaced with original series ships, and the same 4 when you finish do n missions 4 captain kirk, the original series ships will then b phased out 4 the next generation ships, and your previous flagships will b replaced 2 reflect the change in era so, no you cant
A2:

Yes. If you want an 'Enterprise' era ship later in the game, keep one in your fleet and keep it out of action on the missions where destruction is inevitable (such as vs. the klingons when trying to steal the bird of prey). Same for all other eras.
A1:

You have to have 4 Sovreighns (last ship) and the 4th ship will be the USS Legacy. Nothing special about it but if it gets you an achievement.

What I did was warped the Enterprise straight at the place that needs to be scanned then scanned it (power should be diverted into shields for this), the I quickly launched my torpedoes at the shipyard then ran, the blast from the shipyard hurts you aswell.

The easiest way by far for this is to take an Excelsior class battlewagon in to approx 2.8Mm from the turrets. Your phaser range in a battleship exceeds that of the turrets. Blast them with phasers (and perhaps a torp or two) until you have opened a little gap. Move your other three ships in your fleet up to form a triangle that is no closer than your battleship to do the same, widening the 'gap' in the teeth. Once you have shot everything in range at this point, one or two of the kliborg ships will move out to engage you, but they will be easy prety. Finally, just fly to within striking distance of the fuel storage area (2.8kMm) and blow it to hell. You will be outside of the blast area.
Following this, I recommend a Piccard maneuver to the other side of the station. You don't want to wind up fighting around the remaining turrets as they and the borg combined will tear you up quick, and warping out to repair is tough with the nebulae surrounding everything.

You should keep all the ship from the pervouse mission and sell one to buy a scout class ship that scout will get turrets to the plants in time and the other ship will keep blasting the rocks
I was able to do it with my 3 bought ships being battleships. What I did was split the 3 ships I wasn't using to the planets while I attacked the dangerous asteroids. When I had to tow the lasers I got the 3 ships to drag them back to their planet with power fully deverted to engines while I continued to attack the asteroids. When the big asteroid appears I split my fleet up to collect rocks and drag them back. Hope that helps.
The smartest way 2 go about this is 2 get 1 apollo class refit vessel, and keep the rest of your old vessels ( yes you will have 2 sell 1 of your other vessels ) the apollo class is the fastest and most agile vessel, you will need it to take the phaser turrets 2 the planet in time

A good question and one I have hoped for a positive solution to! However from what I have researched, it appears that it is "not possible Captain!" At the end of each mission you have three choices - replaying the mission, saving the mission which then overwrites all progress to date, or continuing the campaign. I don't think there are any patches available to solve this problem. It's a real shame not to be able to save progress and also replay earlier missions. I would like to see a re-issue of the game with this and all the other bugs rectified - is that to much to hope for? Jimbo
