In the places you wouldnt bother to look in.

Look for doors that can only be opened by Ulrich. There is one in Omega right near where you needed to use Yumi's TK to lift a boulder and set it on a switch to turn a bridge. Behind that door you will fight a wave of Voloconoids and unlock a respawn point for creatures you can freeze using Aelita's ability. This nets you at least 1 or 2 of the bonuses in that level.
Check every nook and cranny, and look for alternate routes. I managed to get 85% for Alpha and Omega, but I'm still trying to find the last bonus in each level.
Maybe if I fell down that hole in the area with the shielded Volconoids....?
