Might be the car........try picking him up in a different kind of car because certain models he won't get in to. Another solution is that you haven't killed all the enemies.
I went in a Porsche and he got in so you might have to kill all your enemies and I read this question when I was doing this mission
You have to get a certain type of car he doesn't get in every type make sure there are no enemies around they could be hiding behind the bins so check everywhere or he wont get in
